Here's my problem:

Since you can only take the transmission out of gear (neutral)when you're stopped what happens if you loose engine power (fuel or electronics) while in motion? My assumption is that you would get thrown from the bike since there's no instant way to disengage the clutch like on a normal bike. The updated user manual claims that you can manually activate the shift actuator if the bike is stopped, b-t-w I've tried it and it's doesn't work but I'm concerned about moving at high velocity in let's say 3rd gear and you loose engine power. I've spoken to Yamaha and they don't have a satisfactory answer.

I'm surprised you have not figured out what happens since you have 2500 miles on the AE. All you have to do is hit the KILL switch with the FJR in gear to find out. (Try it out at 15mph in 1st gear) Here's what happens: The engine winds down in gear and then releases the clutch automatically below 1300 RPM. Tap the brakes to stop.

Answer: It's SAFE.
